So I am currently running my plex server on an old MacMini I got. It has been working great, but when I went to build a playlist for some anime, I noticed that some episodes were missing in the library. I did a lot of looking and testing of things mentioned in other posts and none of them are helping me. I will recap them below.
Episodes are named using [Anime Title] - s01e01 - [Episode Title]
Removed spaces from file name and rescanned, changed lower case s/e to S/E and rescanned
Removed the show from my directory, rescanned to remove files, added it back in, rescanned to readd
Made new library with only that single TV show
Changed the name of the container folder for that TV show and rescanned
Removed the single episode that is not scanning from the directory, rescanned, add the file back, rescanned
Added my server logs below.

Which language have you set for your anime library?
English, or German or something else?
Because: Hint show didn't match ('Digimon' != 'Digimon: Digital Monsters') for DB media item 1567
If it’s English, your folder needs to be named Digimon: Digital Monsters because that is what is on TheTVDB for the english title of that show.

to prevent faulty embedded metadata from messing up Plex’s matching
Go to
Settings - Server - Agents - Shows - TheTVDB
In there, grab the line ‘Local Media Assets’ with your mouse and drag it downwards, so it ends up being at the bottom of the stack of active agents.
Repeat the same under
Settings - Server - Agents - Shows - TheMovieDatabase
Settings - Server - Agents - Movies - Plex Movie
Settings - Server - Agents - Movies - TheMovieDatabase
Take the title as it is used on TheTVDB. If there is something in parentheses, take that too. If the title contains invalid characters (depends on your file system), like § : % *, simply leave these characters out.
Check the naming and the folder structure of your show. Name the top folder of the show exactly after the title on TheTVDB. No abbreviations. No additional subfolders. No aliases. Add the (year) in parentheses of when episode 1 of season 1 of this show was aired.
Name the episode files according to the above linked naming guide. Use the same title as for the top folder. Show's Title (year) - s01e01 - additional info.ext (’- additional info’ can be left out)
After you corrected the naming and folder structure, perform the Plex Dance with all files for this show.
Second hint: since you are using Linux, verify that user plex has at least ‘read’ privileges to all the files and folders.
So my containing folder WAS originally Digimon: Digital Monsters, but I had changed it to see if there would be any effect. I will change that back and make all those other adjustments and see what we get.
You are amazing! It’s all looking good. Followed everything you said after staring at TVDB to understand where I had to reorganize.
I think putting all the episodes into a single parent container and seasonal subfolders (Seasons 1-8) just confused it too much. My OCD told me to do it that way. When looking at TVDB, I saw that Digimon: Digital Monsters had seasons 1-5 in it, so I followed that one and the rest got reorganized within their own continuity. (Fusion & Universe)
Sidenote, under those agent settings, should I have all those checked, or just some of them?
Leave them at their defaults.
Adding more will only increase the amount of meta data that gets downloaded.
If you already get enough poster art for your shows, there is no need to add more agents.
