I have read all topics about this trouble and tried to follow all advice but still didn’t achieve success. My Plex can’t see files in subfolders and any files I moved from it to the root. I checked permissions and plex user has r/w permissions for all files and subfolders. What to do now?
Mind sharing how specifically you have organized those files (in relation to the folder you have added/linked to your Plex library)?
Also… I hope you haven’t put them in the Plex share on the Synology (that’d make chuck furious ).
There’s a number of reasons why Plex might kowingly/willingly ignore some media…
I have “video” folder which is selected in Plex server to index. Inside of it there are some movies and subfolders like “Our planet” for example. Files in “video” folder are indexed but I can’t see in the Library any files from subfolders. What is surprising if I moved some files from subfolder to the “video” folders I still can’t see it in Plex.

See the linked support article above. Plex will ignore videos following a naming schema of a tv episode in a movie library (and vice versa).
You should create a separate library to distinguish movies from tv shows.
here’s an example from my Synology:
videos <- the default video share of the Synology
Movies <- folder linked to my Movie library
Movie Name 1 (year).ext
Movie Name 2 (year)
Movie Name 2 (year).ext
Movie Name 3 (year)
Movie Name 3 (year).ext
TV Shows <- folder linked to my TV Shows library
