My DVDs of the Monk TV series have bonus features that don’t fit the Season-Episode naming scheme. What do I do with those so that I can watch them? Do I put them in a separate library?

There is no format for extras for a TV shows yet. I can only suggest having them be season 0 so they end up in “specials” then give them a high episode number if that bonus content is not already a special on the tvdb,
looks like monk only has 4 specials on tvdb so you can name them anything but those episode numbers, else it will pick up data from those episodes. http://thetvdb.com/?tab=season&seriesid=78490&seasonid=25947&lid=7
Like TV/Monk/Season 00/Monk S00E05 title.mkv ( keep in mind it will not read title from the file name so you will have to edit it in metadata or it will just say “Episode 5”)
As I am also ripping a few of my shows a the moment, I also came across this problem. In my opinion the Season 0 approach is not ideal, as it makes more sense to use this for special episodes/movie length features of that show which actually aired, i.e. Doctor Who Specials, etc.
What would be really nice if the same naming scheme as for movie extras could be used on the TV Show side, as a bonus maybe even on the Show, Season and Episode levels, i.e.:
/TV Shows /Game of Thrones /Season 1 /S01E01 - Winter is Coming S01E01 - Winter is Coming.mkv /Behind the Scenes Inside Episode 1.mkv /Behind the Scenes Making of Season 1.mkv /Deleted Scenes Deleted Scenes.mkv /Trailers Trailer 1.mkv
Like I said “yet”. It can get online extras right now but not your own local extras files. Though I have no ETA on when it might happen
I have seen the “yet” and the addition of online extras is already a very good sign. 
Please provide an update on the “yet” for bonus TV series features like Doctor Who and the “behind the scenes”. Having them flow with the series would be great.
FWIW, the Movies’ “-behindthescenes” tag does not work and makes the file disappear.
