I have a file for example that contains episodes 1,2,5 and another that contains 3,4,6. How can i name these correctly? If I name E02-E03-E05 and E03-E04-E06 it takes the range of E02-E05 and E03-E06.
To my knowledge, you cannot. And even if you could, the results would not be what you expect. The way Plex handles multi-episode files is a bit strange; when you play any episode in the file, it starts from the beginning, not the episode offset. You can still play from where you left off, but if you were to, for example, tell it to play episode 5 from the beginning, it would start from the beginning of the file (episode 1).
Your experience would likely be better if you were to split the episodes using this How-To:
That behavior is correct, as most of the time, single files containing multiple episodes shouldn’t be split and only watched in one play through. Seems like a huge feature gap for not providing naming multi-episode without range.
I’m not sure I agree. My expectation is that if I select a particular episode to play then that episode would play; that’s not what happens in Plex, with multi-episode files. The only way to achieve the expected behavior is to split the files.
In your case, the only way you’re going to achieve a sane representation of your media will be to split them.

Finally, you’ve probably already seen it, but here’s the support document which discusses multi-episode files and their limitations:

Oh, I completely agree with that and am not suggesting there’s some deficiency in Plex’s handling specifically. What I’m saying is that, given the limitations, splitting the episodes into their own files is the only way you’re going to have your media displayed properly. The side-effect is that you’ll be able to pick an arbitrary episode and play it.
