Hello, I am new here so I appologize if I have the information above wrong.
I am having an issue with folder management with in the libraries
The way that I have this structured as of now is on a local network. In my <downloads> Folder, I have a folder created <My Videos> and a subfolder lets call <My Videos 2> With in the plex media server, I went and added the library/folder <My Videos> and it does display that and the subfolder correctly.
The issue is when I add videos to only the root directory folder of <My Videos> when i scan for changes on plex, it shows those files in both the <My Videos> and <My Videos 2> even though in the folder directory of my PC the files are only in the root folder. How do I configure if I can to have Plex see the difference?

Your initial post is vague enough to not quite know what is happening. Some more details would help
Are you trying to set up a Movie library? A TV library? Your My Videos almost sounds like you want a library for personal media like home movies and stuff like that.
How have you defined your libraries? Movies can only go in a Movie Library, Series only in a TV Show library, personal media should be in an “Other” type library.
While you can configure Plex to display your libraries by folders, that’s not the primary use case.
Usually, you only add a library folder to your library. That folder can contain a flat list of movie files or (preferably) files contained in their own movie folder. That’s what you’ll find in the support articles linked by Otto.
Additional tiers of folders tend to create a mess and will result in chaos if you start dealing with tv-show libraries.
I recommend you take a look at those naming and organizing schemas.
If you want to add further layers of organization, you can do that inside Plex, e.g. using automatically or manually created collections.
