That’s why there’s an option to use subfolders per extra type. You don’t need to keep all the extras inside the show folder, each with the extra suffix. That being said… you might even want to move those season extras to their respective seasons.
Known issue. I believe Plex are working on that one, though no eta.
I’m glad it worked for you. It didn’t work for me. Since updating to 1.23.1.4528-6000 (installed on Synology DSM) the scanner no longer recognises any extra TV shows.
I use the naming convention:
S00E100 Deleted Scenes Season 1.mp4

S00E103 Outtakes.mp4

and up until this update, these additional files were scanned and recognised by PLEX and appeared in the Specials folder, next to Season One, Two, Three etc.
Now with this latest update, this naming convention isn’t recognised, and therefore these extra files don’t show up in PLEX!
Very annoying.
PS - the older files that use this naming convention (ie hundreds of Doctor Who 1963 bonus episodes) are still showing up in PLEX.
That part’s got nothing to do with the kind of local extras we’ve been discussing here. Using the new “Plex TV Series” scanner/agent you can now actually add that kind of extras to the related show, season or episodes.
That being said – if you follow the naming schema, Plex should still recognize your specials and list them as “Episode 100”, “Episode 101” etc.
Given those are mp4 files… have you verified the files aren’t added but mismatched to a different show / existing episodes? mp4 files can be tricky if they have embedded metadata that contradicts your regular file names. Also keep in mind you should keep the show’s name in the name of those episodes (e.g. Doctor Who > Specials > Doctor Who - s00e100 - Deleted Scenes Season 1.mp4).
If you opt to switch your library to the new agent, you can name/structure those episodes like this alongside your regular episodes:

I should have been more concise. I was also referring to “local extras” but I incorrectly said “extra TV shows”.
The files did have some metadata in there, which I totally stripped prior to copying them to my TV Show Media folder, so that rules that out.
I did try keeping the names of the show in the file name, in fact I tried a bazillion permutations of file names, as well as keeping them in the root directory of the show, and then adding a subfolder and trying different folder names as well. eg:
Black Books S00E01 Series One Outtakes.mp4
S00E01 Series One Outtakes.mp4
Series One Outtakes.mp4
S00E01 [Outtakes].mp4
etc…
and none of them were recognised by Plex, nor showed up in any other TV show.
Which is weird because all my Doctor Who episodes are in this format:

What changes should I make to my library, ie agent, scanner etc?
According to the official policies of most online databases (e.g. TheTVDb.com or TheMovieDatabase.org), specials should be special episodes but not DVD extras. TVDb are a bit more strict about that than TMDb – though there’s shows on both that throw their extras into the specials.
If you want to manage your files/extras as “specials”
Naming your files like those Doctor Who files should do the job. Just follow the common naming schema for tv-shows.
TV Shows <- the folder linked to your tv-show library
Black Books
Specials <- or "Season 00"
Black Books - s01e01 - Series One Outtakes.mp4
Black Books - s01e02.mp4 <- no need to include the episode title in the file name

As always when it comes to regular episodes, Plex will not recognize simple file changes as a basis to re-match your files. If you got those names wrong and Plex mismatched the files at first, perform the following steps:
move the Specials folder outside the folder linked to your tv-show library
in Plex: scan the library files ⋮ > Scan Library Files
in Plex: empty the trash to ensure Plex removes the items related to the files you just removed ⋮ > Manage Library > Empty Trash
move the files back to their designated location (and verify the file names are ok, files contain no conflicting embedded metadata
in Plex: re-scan the library to re-add the files ⋮ > Scan Library Files
If you want to manage your files/extras as “local extras”
This will only work after you upgraded your library to the “Plex TV Series” scanner/agent!!
Local extras work similar as for movies. You can place those extras either inside a subfolder per extra type or add a suffix to the file name that identifies it as extra.

Some remarks
You can mix both modes… personally I use the inline version if there’s only 1 item per type. If there’s more items per type I find it easier to organize them in their own subfolders (keeps the folders more neatly organized)
As of today, only the Plex apps for Android (mobile) and iOS are able to show extras on all levels (show/season/episodes). The Apple TV client will also show extras episode level – all other apps will currently only show the extras on the show level.

Yes, as per the screenshot, I’m using the Plex TV Series agent. My question is whether I need to use the beta version of the agent (as noted in this thread)?
Your example looks overly complicated and I’ve seen the new agent to stumble occasionally with overly complicated file names.
Let’s get this sorted…
If you want to treat all those files as extras for Season 1, let’s start by getting rid of all the obsolete file name elements. Also… let’s properly associate them – they’re not Other type extras!

Keep in mind: for episode level extras, the base filename must be a complete match of the actual episode file. If your episode file contains additional stuff like episode titles, those need to be in the extra file as well!!
I’m currently copying the episode file name and only amend it with the extra-type suffix (here: -deleted, no extra spaces or other changes) – this helps avoiding typos
So, I wasn’t actually intending for Plex to recognise or categorise the different types of extras. I just wanted them to be of the generic “other” type.
I can’t be bothered categorising them, or associating them with individual episodes (season level is fine), I just want them to appear.
I had thought based on the documentation/your comment that if you put them all in an “other” folder they would all be picked up regardless of the file name. This is the way it works with movies, and how I deal with movie extras. i.e. just “toss” everything in an “other” folder.
Given you noted the complicated file names might be confusing the agent, I tired making things simple:

Plex have commented they’re working to show the extras for all/more tiers on the other apps but no ETA for when that’s going to happen.
App support for tv-show extras as of today:
Android (mobile) and iOS → all tiers supported

All other clients (incl. Plex Web) → support for tv-show level extras only
So if I rename them back to how they were before (so I know which season they belong to when browsing), and toss them all into an “Other” folder at the show level it should work?
