When I delete a media file manually, the media info still remains in plex. It obviously doesnt play, as the actually media file was deleted. I have to delete the movie info manually in plex. This happens even after syncing the libraries. This use to work.
I assume you’re referring to the Scan Library Files option – not Refreshing Library Metadata?
You need to rescan the library, and then empty the trash. That should purge the records from your plex.

I tried this and it did not work.
Can you post your server log?
Edit your library,
go to the “Add Folders” tab
verify that each of the paths in there are
- still existent
- accessible
- not completely empty
Otherwise “Empty Trash” will not be performed.

Both paths are vaild.
Important logs are missing, particularly one where the server is doing a restart.
Please shut down the server software.
Zip the whole log folder.

So far I can only discern that you are trying to put both tv shows and movies and music albums into the same folder, which will definitely cause you issues.
I think it is best to start over, after you have properly separated your media types into dedicated folders.
Same problem here. Deleted files still shows in the library. When I choose “show info”, it says unavailabe, and I have to delete it manually. Always worked before. A deleted file did automatically disappear when the library was refrehed.
Interestingly enough…removing the libraries and then adding them back caused it to start working again…
Hmm, seems like a piece of work since I got over 10000 songs in my library. I guess you have to rescan the whole library then?
Think I solved it! By removing a folder in the library that I had deleted before.
