I have just started to use Plex on windows, i have a large collection of music ripped in different formats. I was seeing duplicated albums so used the Merge function.
Afterwards I see one Album but every track on the merged Album is listed twice or more depending on the formats merged! So not very useful 
Each song then plays x times - making Plex for me useless as a music player.
I looked at the actual files and it showed
So I had two different quality of m4a, in the end i moved the iTunesACC rips - so Plex had to merge nothing. So not sure how useful or what the merge function is meant to be for?
If you have duplicate files, you either want to keep the two versions of the album separate, or simply remove one of the copies.
Merge is for merging artists or albums which have been separated for some reason (usually because of inconsistent folder organization or missing/conflicting embedded metadata).
