Does Plex can use the mkv tags to associate a file with tmdb, imdb or tvdb ?

No, Plex won’t read tags embedded in a Matroska container (MKV, MKA…).
From what I’ve been reading (mostly outside Plex), MKV tagging is mostly considered too inconsistent if you want to go beyond the basic features. I tend to disagree and keep tinkering a bit with that now and then… but all in all it’s barely supported anywhere.
If you have tricky names, best include the movie’s ID in your file name (e.g. include {imdb-tt123456} as a IMDb reference, same should work for TMDb {tmdb-12345}).
