When I watch a movie from a ‘Movie Collection’ section, that particular movie title is then automatically removed from the collection. Not sure if it’s a bug or feature and would like to know how to either turn the feature off or resolve the issue please.
Is this by chance a smart collection with some filter criteria excluding watched or recently watched items?
I came here to post the same thing! Happened to me last night as well. I recently set up collections (smart and manual) and watched a movie from one of my manually created collections and when the movie finished, it disappeared from the collection. I am on a Mac server.
No, it is a manual collection and it happens even if I watch the movie for a second.
Can you share your server logs from when this happens incl. a reference what movie got dropped from the collection (and when, so there’s a reference where to check)?
I’m having this exact same behavior and came by to report it.

Manual collection
Here’s a log. I am creating a “Radio” collection for videoclips for a birthday party.
Plex Media Server.1.log (10.0 MB)
One of the videos that disappeared was the 4-Non Blondes one, after listening to it. But in the morning the “Radio” collection had zero items altogether even though last night I had added 49 items to it. Unsure if I left it playing overnight.
This morning I added the 49 back, plus 20-30 more, but after a while they were no longer there. To be clear, this seems to happen even if you watch the video outside of the context of the collection.
Here’s a more recent log where I played Drops of Jupiter and it was removed from the Radio collection.
Plex Media Server.log (3.9 MB)
I am playing it from a Playlist. The only suspicious thing is, for each of those videos:

Let me know if this helps, or if there’s anything else I can share here.
Regards.
