I have a server with different user accounts that I gave read/write permissions to the area plex points to where media is stored. I am wondering if that will make a difference with plex being able to read the folder for the library.

One other question. When I look at the TV Show library in the folder view it is not seeing the folders in the Library. Yet when I look at that location in a terminal it sees all the folders in that directory. Could that also be a factor as to why it isn’t seeing the files.

It’s very possible that user plex:plex can’t read there. Common directory permissions to use 755 with you as the owner. Common file permissions to use 644 also with you as the owner.
