Plex Media Server Removing and Adding Existing Files During Library Scan

I’m currently running Plex Media Server (PMS) on my Windows 11 Pro based PC. I have all of my movies located on a Synology NAS and all of my TV shows on a Drobo 5D3 DAS. I’ve been running PMS on this PC for over 5 years (previously running Windows 10) and use to have my entire media library stored on the Drobo before expanding to include the Synology NAS for greater storage capacity.

In the last few months I have twice encountered an issue where PMS scans my TV library and in the process removes 3/4 of my TV shows before adding them back. When it does this I lose all of my customized metadata and progress history. It also requires new video thumbnails to be created, which takes a long time with the size of my library. Although this hasn’t caused any actual data loss, it is really annoying to lose my progress on shows and all of the customized metadata that I’ve spent hours modifying. This is only affecting the TV library and not my movie libraries. However, this never happened when my entire library was stored on the Drobo.

Has anyone else encountered this issue before or have any insight on what could be causing this to happen?

Ensure that the following setting is disabled in your Plex Media Server’s settings:

Settings → [server name] → Library → Empty trash automatically after every scan

If this option is enabled, and your media is unavailable for any reason during a scan, it will be removed from your library (and subsequently added back as new when available again). Disabling this option prevents that from occurring.
