I'm using plexbmc so that iso and such in my library play automatically. However there are a few problems that I would really like some help with! Thank you!
1) After installing the Quartz skin and going to my channels, I find that a lot of the shows are missing. For instance, if you go to Colbert Report, the weekly episodes do not appear. Just A)Segments, B) Classic Colbert, C) All Videos and D) Search. Looking at Plex, the part that's missingis "Full Episodes".
2) When I go to my shows, say game of thrones, there is no music sound as you enter the season (plex plays the show music)
3) Using the confluence skin, is there anyway to get a link to the plex shows or channels directly? QuartzV3 just seems a bit dark -- plus the gray and black aren't my thing.

I'm not familiar with that channel, but channels have always been a problem in PlexBMC, with the best results being obtained with the very latest PlexBMC version (v3.3.6) used together with the very latest Plex-adapted skin (Amber v1.2.8 for XBMC(Frodo) or Amber v1.5.4 for XBMC(Gotham)).
Regardless of PlexBMC usage, the code for several channels has become obsoleted by new methods implemented in PMS recently, causing some channels to fail now. The only real fix for those problems is for the authors of the code for those channels to update that code to use the new methods.

I'm not sure if any PlexBMC skin can handle background theme music correctly, since I never want this active anyway (too noisy).
But I am pretty sure that the old Quartz skins are not able to do it.

No.
If you use a skin which is not Plex-adapted (like Confluence is not), then the only way to access Plex content is by explicitly opening the PlexBMC video addon. There can be no direct links to Plex content in the main menu with such a skin. That's one of the main reasons why we need specific Plex-adapted skins, which can be switched between a Plex mode and a normal XBMC mode.

Then try Amber instead. That's also the only XBMC skin supporting most of the recently added PMS features.
Older skins such as QuartzV3 have no support for those features, and neither do the old PlexBMC versions.

I'm not sure what you missed or not, since your description is so brief.
For example, you don't mention anything about the PlexBMC settings or the settings of PMS.
Also, once you have the Amber skin installed you shouldn't have to use the 'Addons' menu to access Plex sections.
The normal way of doing it is to switch into the Plex mode, which is done by using the "Go Plex" command in the 'extra menu' of the main menu's "SETTINGS" entry. For horizontal menu mode this works similar to the 'Confluence' skin, with the extra commands appearing beneath the selected main menu entry, but for vertical menu mode you have to press DPad_left with a main menu entry selected, to display the side menu holding its associated extra commands.
For both cases it is the "GO PLEX" command you should use, and this should then switch XBMC into a skin-controlled mode where it acts almost like a real Plex client, adding each Plex library section as a new main menu entry, which you can use to browse each such section. (In Plex mode that command is replaced by "GO XBMC" so you can switch back to normal XBMC mode.)
However, since you got a script error I'd guess that you have some configuration problem which would prevent any Plex access from working anyway.
When using PlexBMC with a modern PMS server there are three settings in particular that I have found important:
1: The PMS server must be configured to allow local access without authorization.
2: PlexBMC must be configured to identify server by GDM.
3: Despite the two entries above, PlexBMC must also be configured with a proper myPlex username and password for that PMS server.
