During the latest update to my PMS on a 2012 Mac mini, something apparently went wrong. It said the Plex application was unsafe to open or incomplete. So I uninstalled. When I try to reinstall it says “You can’t open the application “Plex Media Server” because PowerPC applications are no longer supported”. Plex pass user. Running 10.11 El Capitan, 16gb ram, @500gb free on he. Anyone know how I can fix this?

What version are you trying to install/upgrade to? I would try downloading it again directly from the site and trying it again.
If you need an older version to fall back to, I have PlexMediaServer-1.13.2.5154-fd05be322-OSX still on my Late 2012 Mac Mini (which still works fine with 1.15.6.1079).

I was upgrading to 1.16 (latest). Running 10.11 el Capitan. Was working before the attempted upgrade.

The latest version of PMS should run fine…afair the requirements are 10.9 or newer. Are you running the latest version of El Cap? Maybe try installing the latest combo update that’s available. I had this exact problem at the time with all apps and iirc reinstalling the combo update did solve it.
Any reason why you’re not upgrading to High Sierra or Mojave?

Maybe try and download an app from the app store and see if you get the same error.
I’m going to install Mojave and see if that works.
What OS are you running?
I am running Mojave on my current Mac Mini server but the one I just took offline (a 2011 model) could only go up to High Sierra and it was running fine until I decommissioned it two weeks ago.
A HUGE Thank you to rsava for PMS 1.13 and all the help! Also thank you to Wunderwally for the suggestion. Here’s what I did to fix this in case anyone else runs into this issue. Updated to Mojave (Mac OS 10.14.5) and downloaded PMS 1.13.2.5154. Installed it, and it no longer gave me the error. So I updated “in app” to the latest version (1.16). Everything is still there, and it is working fine. VERY strange error though.
