When setting up my tuner and guide data, all my channels come up as they should except one. One of the channels when setting up the guide does not list a guide channel, it just says “protected” which is weird given this is unprotected OTA channel.
The channel can be watched and recorded via WMC and it can be viewed via plex.

If HDHomeRun can you take a screen capture of the channel lineup in the webview (specifically the channel giving you a problem)?
I’m a new Plex Pass subscriber as of today in Ottawa, Ontario and was looking forward to setting up the DVR. I too found one channel, which just happens to be the one I watch the most, listed as protected. I’ve been viewing this channel using EyeTV on a Mac with the HDHomeRun tuner for years, so I’m disappointed that Plex won’t let me view it. If I can’t enable this channel, the DVR functionality will be of very limited use.

What is the HDhomerun model you have? What is the firmware version on this device?
Can you post a screenshot on the channel lineup from the HDhomerun webui, specifically this channel?
In the ATSC specs, there is a flag for DRM that have 3 states:
*copy freely
*copy once
*copy never
Obviously, Global Toronto over the air should have this flag set to “copy freely”. If this flag is not set to copy freely, then it will appears as “protected” on Plex. Unfortunately, I’m not in Ottawa area, I’m in Montreal area, so I can’t validate this specific channel. But Global Montreal over the air is not showing as protected for me. So It would be surprising that Global Toronto has set this flag to something else then copy freely. Maybe the HDhomerun falsely detect this protection. Maybe the screenshot of the hdhomerun lineup will give us a clue.
Success! The HDHomerun Dual needed a firmware upgrade.
I haven’t used the HDHomeRun app for the Mac since 2016, I guess, because it was an old version and had no auto-upgrade. I also hadn’t even looked for a firmware upgrade for the tuner since I don’t like changing things that are working. EyeTV is still my primary DVR app and the last update deliberately removed HDHomeRun support, so I’m running one version back. I didn’t want to tweak the HDHomeRun if it was working fine.
However, I downloaded the 20171219 version of the HDHomeRun app, and it seemed to upgrade the device firmware to 20170930. See below.
The HDHomeRun app played the video from Global 6-1 fine, so both this app and the EyeTV app can use this channel.
Then I forced Plex to rescan the channels and this time 6-1 was enabled. After the guide refreshed, I could now watch 6-1 with Plex. Thanks for hinting about the f/w upgrade.

Sorry couldn’t reply until now.
Actually its the same as what @RSMAC posted (thanks by the way).
I’ll attempt verifying and updating the new firmware, but the firmware was updated when I installed HDHomerun software on the PC, or at least thats why the software said it was doing. I am currently still getting this issue.
UPDATE
Verified the firmware was up to date (no change)
Rebooted the device (no change)
Deleted the tuner from Plex and ran the setup process again (no change)
Performed a Rescan (fixed)
I don’t think the updated firmware from rsmac’s post fixed the issue, but rather something to do with rescanning after it was already setup.
