I'm having the same issue as others where the "On Deck" and "Recently Added" items are missing in the start screen. It was there in the beginning but it just disappeared after a reboot. Has this been solved in the meantime?

Issue was resolved for me by reflashing the sd card.

Unfortunately that is an 'upstream' bug in the official "Plex Home Theater" project of Plex Inc.
Thus it is beyond the control of RasPlex coders who just port the program for use on the RPi, without changing it in other ways than those required for compatibility to the RPi models and their OpenELEC Linux distros.
The particular bug you mention seems to be due to a difference in how skins are installed during PHT launch as compared to how it is done when switching skins through the menus, with the latter procedures doing it correctly.
So it is common for this bug symptom to occur after launching or rebooting the RPi, or another PHT implementation, but if you switch skins back and forth this bug should disappear for the rest of the session. (This always works for me anyway.)
I have reported this bug in the main forum for "Plex Home Theater", but the Plex Inc coders seem to think that they fixed this bug in their most recent release, which is not quite true as I've seen the same symptom in PHT 1.3.6 as well. They may have lowered the occurrence frequency, but they have not eliminated it entirely.

0.5.1 is now out. It addresses some of these issues, and adds driver support
Is there a way to set the interlaced mode to inaktive permanently?
To do that manually at every movie in 1080i@50 is a bit uncomfortable.

Anyone having audio passthrough problems on the Pi2 with 0.51? I've got the settings correctly selected but it refuses to passthrough audio - always downmixing instead.
Everything else in my setup works fine (popcorn hours, blu-ray player, satellite box etc.)

Did you remember to set the number of speakers, if you left it at 2.0 it will downmix to stereo.

It's not that big a deal as the PIN entry method is convenient and reboot frequency will probably drop a lot in a few days, but I thought I'd rather report it. I'm not using Plex Home yet, just a single user myPlex account. Login always works without a problem at all, autologin is enabled, but I'm always logged out again after a reboot.

Please uncheck the option for automatic login and then reboot to see if that helps.
That's how my RasPlex setups are configured ever since RasPlex 0.5.0 where that option first appeared.
That option did not exist in "Plex Home Theater" before the "Plex Home" additions, so it is related to them.
Thus users that have not installed any 'Plex Home' accounts (like you and me) should not use that option.
Edit:
On the other hand, my RasPlex setups are always configured with username + password login, so I never use PIN codes.
I only enter the username and password during my initial configuration of RasPlex (done after skipping the wizard).
In all future sessions RasPlex signs in automatically, using the configured username + password automatically.
I'm not sure if me not using PIN has any bearing on the problem, but I thought I should mention it anyway, just in case...
