Oh, this does NOT happen when using a web remote..
This sounds like an old PHT bug (not very old, but a few versions old). It was automatically added to RasPlex when porting PHT.
That bug had precisely the effect you mention, of falling back to main menu (aka: home menu) with audio of the video still playing.
And this bug was specific to remote control commands from the Android client.
This should no longer happen when using the latest versions of PHT or RasPlex.
So exactly what version are you using ?
Please double-check the version in the submenu Preferences > System > 'Software update' > 'Current version'
For RC4 the string should be 0.4.0-rc4
If this is the version string shown, then something odd is going on, and to help analyze this it might help to know the precise version of your Android client as well. ('Latest' is not a good description, since there have been many recent updates, and you could have missed one.)

I recently wanted to upgrade from rc3 to rc4 and followed the instructions within the wiki (copy archive content to /storage/.update/). I hoped that the update worked out of the box, but it might be that this was not the case.

I'm not sure if that's a valid update method for these release candidates.
You should have been able to update from rc3 to rc4 through the "Software update" menu, after switching the 'channel' from "Stable" to "PreRelease". (I just tested this with a newly flashed rc3 card, and updating to rc4 worked fine.)
Some patience is required during such updating as there are some intervals during extraction and other work without visual feedback.
