If I add a second copy of a movie to the same folder as the original more often than not it will show up as a recently added movie instead of adding it to the original entry.

Maybe you switched the default metadata agent for movies?
Meaning, the first copy was matched e.g. with ‘Freebase/PlexMovie’ and then you switched to TheMovieDatabase and now the second copy is matched with this instead.
In this scenario, Plex treats the two files as different movies.

Try what happens if you Plex Dance the two files at once.
