I’m not sure how to answer these questions. The programs are recording. I can watch them. The only problem is it ever asks to skip commericals. Sometime asks to skip intro. Some times ask to skip credit. But that happens very seldom.

Starting with some basics…
What options did you configure for ad-detection on this library and what client are you using?

I have PSM on a Linux and a windows box. I record on the windows box and play back from the Linux box.
So you’re recording it on the Windows machine, then copy the resulting files to the Linux PMS where Plex should scan for commercials when the files a added to the server?
I thought that the recording PMS would do the scan for commercials? The files are not move until the next day.
It might. But unless you’ve configured the DVR PMS to actually rewrite the file by cutting the commercial breaks, just scanning the file for commercials and marking them won’t transfer between servers. The credit markers are stored in Plex‘s database, not in the file.
How does the transferred file get scanned for commercials?
Your secondary server has the same settings to enable / configure ad detection / handling.
I think I have those settings set.
Today I tried playing the videos from the system that recorded them. The skip ads did appear. The only think I ran into was the when clicking on skip ads it would skip then skip ads would appear again. So I thought I needed to click again. But on the second skip ads it would always skip back to the point where it appeared the second time. I guess I should not click on the second skip add.
Now I need to figure out how to get the ads to show up on the system I moved the file. As best as I can tell I have the same settings on both systems.
On the system to which the files are being moved, how is the following server setting configured?
Settings -> [Select Server] -> Library -> Generate ad video markers
And also, what is the following set to in the library where they are being added?
Edit Library -> Advanced -> Ad detection
The former should be set to either of the “as a scheduled task…” options. The latter should be set to “For all items.”
The ad markers are not embedded in the media files themselves. Rather, they become metadata associated with the files in Plex’s database after detection has been run. If files are moved to a second Plex server, detection has to be performed there, as well.
By setting the library’s ad detection to “For all items,” you’re telling PMS that ad detection should be performed for all items added to the library, no just those that were recorded locally.
The server-level setting determines when the detection is performed. Never, during scheduled tasks, or during scheduled tasks and when immediately when items are added.
(Once the above are configured, you can manually trigger detection by selecting “Analyze” from the vertical ellipsis menu on a show, season, or individual episode, or a movie.)

What about the skip ads reappearing after you clicked it.
As far as I can tell that’s normal. In my experience it doesn’t skip you right to the end of the commercial break, but within a second or two of it. So, the skip button is still active. Personally, I’ve gotten used to it.
