Can someone for the Love of God, please give me the entire naming convention required including directory names and directory structure and any settings required in the “Edit” field to get Plex to read the series correctly. Assuming I do the plex dance and move everything out. rescan. empty trash, clean bundles. rescan. drop rebels back in. and rescan.

Unfortunately i think both databases are somewhat wrong for all the orders. Look at tvdb either Aired, DVD or Absolute order, or on TheMovieDB and decide which one is most correct to you and follow that. if you only want to get metadata automatically.
If using the new Plex TV series agent select which order you used for it in the shows advanced settings.
then start making edits as you see fit.
I think TVDB Aired order is the most correct one and started with that. so you don’t have to put as much stuff in specials. but also depends i think if you have Spark of rebellion as 1 file or two.
I made Spark which I have as one file as S01E00 and Siege of Lothal as S02E00 and entered metadata manually because i did not want them in specials and wanted folks to watch them in correct orders. Though I have not re-watched it in a long time to make sure things are right.
TVDB DVD order matches my Blurays except the final episode of season 4 I’ve had to just name it as a multi-episode file, e.g.: Star Wars Rebels - S04E15-E16
