So I'm one of the poor bastards who is dealing with this issue.
My media server is a clean-installed osx Mountain Lion plex media server (and the versions are always up to date). My iPad is second generation and it simply won't play anything with subtitles. It has the issue of taking a long time to load and skipping whenever there is text to be displayed. Obviously it's something going wrong with transcoding while there are subtitles to be displayed. The same issue happens on the plex web interface, although i've never actually gotten anything to play at all that way (it's fine when you turn off subtitles on both ipad and web).
regular plex client works like a charm though, because i think that only streams and doesn't transcode?
Anyway, as a plexpass member i'd like to know if this is a known issue, and something that's being worked on?
i heavily rely on subtitles for my tv shows and movies due to my deafness and i use it all the time on my plex for android/ios/web… i had no problems with enabling subtitles on all. you will need to make sure you have SRT file renmaed to be the exact same as filename (for example. thedarkknight.mp4, thedarkknight.srt) plex will recongize it as “unknown”, you will need to click on “circled i” (using ios or android) to enable captionings then the web version will have a drop down menu saying Subtitles: unknown, english and so on.

for a file named thedarkknight.mkv, my subtitle file would be called thedarkknight.nl.srt. (NL because it’s dutch). Plex HT recognises the subtitle perfectly.
on the ipad it skips like a ##### whenever there are subtitles: i can see parts of video where there are none, and as soon as there’s dialogue it starts to skip to another part where there are none, etc etc.
on plexweb it simply won’t load.
reason i know it’s the subtitles: when i turn them off, it works perfectly. This happens on every file that has subtitles, all mkv’s. some have external .srt’s, some have embedded subtitles.
I also have mkv with separate subtitle files and those work fine too in plex/web. I dont have an ipad so cant check that. your mkv could be using the header compression thing that can screw things up
