Subtitles don't seem to be working either on Auto or CC setting.
If I switch to another media player then the subtitles come out fine.
Any thoughts?
Well in order for subtitles to work there has to be a subtitles for whatever you’re watching. So technically you can’t rely on the Apple TV to grab subtitles for you when you’re hijacking an app? Idk I could be wrong. But I hear you my friend. I would love for it to work in the same fashion that you think it should.

Ah. Forgot to say the that the SRT is there and like I said the other media players are fine with it.
Right now, you have to embed the srt file into the media file using Subler or iFlicks or something like that. See this recent thread for further discussion of this:

OK. Just worked it out. The embedded thing is wrong but appreciate the help.
subtitles MUST be selected either when the movie starts or coming back from a hard stop.
'On the fly' using the select button with auto or CC fails because Plexconnect (Plex) doesn't have the ability to turn subtitles on like that.
I believe external subs work when transcoding is involved but not if the media file is played natively without transcoding. In this later case you have to embed. I assumed since they were not working for you the later case was the issue.
