haha it did… but I manually updated a 2nd time and it removed everything again -_-
I have the same issue. Looking at the logs and also by going to “Folder view” in a new library, it looks like PMS is seeing the files as directories instead. I have Windows 10 and don’t have an option to enable SMB direct. I tried enabling it via PowerShell but that doesnt seem to have solved anything.
In “Turn Windows Features On Or Off” I added SMB1.0/CIFS File Sharing Support and rebooted and it may have helped. It seems to be a sporadic issue. Also as a warning please don’t add SMB1.0 on a server which is any way accessible to the internet or to potentially compromised machines.
You really dont want to enable smb1 (its disabled by default for a reason), and if your using windows 8 or above you dont need to. I thought this helped me at first to as a library update loaded my media. But shortly after this it then deleted my media files again.
So, On my Synology nas I have advanced sharing enabled. Under advanced permissions for the shared folder the permissions were fine for the user account used. I run plex as a service and in services on Windows I login as a different account, i use the user sonarr. I have created the user sonarr on windows and dam with full admin access and rw to the shared folders.
Also, in file station - properties of any share - permissions - advanced options - permission inspector, this all looked good to, user sonarr and myself all had rw permissions.
What I hadnt noticed tho, in general permissions of the shared folder, nothing was ticked. Once I gave rw permissions to user sonarr my plex libraries were back to normal. My smb settings havnt been changed.
I did this change yesterday and have done many manual library scans since. Have just done one now and it fully updates my library without deleting anything.
What alerted me to this was sonarr was having trouble also, it would occasionally say it had lost nas root folder. Sonarr also had random issues when importing files. looking in the logs for sonarr said “nothing found”
I’ll report back in a few days and advise if its still working or not. This may help someone 
Well, that lasted a few days. The Windows machine needed to be rebooted and upon logging in again Plex decided to wipe out the libraries.
The Plex Media Scanner.log is filled with:

and

Now when I view my library through the Plex Web interface every item has a red trash can icon overlay.
Too tired to troubleshoot. I’m going to just hope this resolves itself in a future PMS update and just use Kodi with UNC paths for now.
EDIT: just checked the file permissions like simona693 did and they’re all correct, according to DSM File Station. Didn’t solve the trashed library though.
I had this same issue today. Updated from 1703 to 1709 a few days ago. Everything was going fine until I had to reboot today. After reboot was getting the “No items in library” error. I did the following to fix:
On NAS (Synology):
On Plex Server:
Fixed.
Update: When scanning everything initially showed up as unwatched but as Plex looked through everything it started to mark everything watched or unwatched as it had been previously.
For me, most have these have been temporary fixes. I have had little to no stability in my TV shows library for a week or two now. Works one hour, broken the next
Thank you AsmoKane. After your post I went to double-check I have min set to SMB2 and max set to SMB3 on the DS. It was already set that way. But I scrolled down and clicked “Clear SMB Cache”. This will restart the NAS’ network service.
After that, I did on Plex Server:
It’s picking up the files and populating the library again now.

I had set the Min SMB to SMB2 also until I tried to view a movie directly on my laptop with VLC. VLC could not play any of the content on the NAS until I put back Min SMB to SMB1

What version of VLC are you running? I’m on 2.2.6 and don’t see that issue.
Ive just manually updated all my libraries on plex and they updated fine… Plex didnt delete anything.
I had the same thing a week or so ago when changing min smb from 2 to 1… it would work after the change but an hour later it would delete media again. Im still pretty sure the issue has to do with permissions rather than smb. From all my reading it looks like Plex requires read write access not just read only.
This is an incredible sporadic problem, it’s so difficult to troubleshoot. I previously resolved it by making /videos on my Synology Diskstation a mounted folder v: , and Plex was able to index the files again using that path. Today, the library is gone again and it won’t index even though it displays all the folder names during scan. I have the IP, network location name, AND mounted drive in the folder config - still no joy.

Try the [Clear SMB Cache] button in DSM Control Panel > File Services. See if that helps.
I had some temporary luck switching between UNC paths and Mapped Drives for the Plex library folders and I’m starting to think it’s only because Windows/Plex thinks it’s a new path and isn’t using cached info over the network. Rebooting either Windows or the NAS sometimes fixes this problem too, so perhaps it is a cache issue.
That certainly did help, thank you! Hopefully that’s a more permanent solution than mounting the shared folder as a drive letter.
Its been about a week for me now and no more issues
I’m terrified to restart my Windows PC lol. Has anyone heard anything from Plex support about a patch?
Ive just done another PMS library update and it worked fine. Im certain the issue has to do with permissions and Plex not being able to access the media.
Plex forgot all my library files again. Clearing the SMB cache on my Synology NAS fixed it once again, but it’s a real pain having to re-scan each time this happens. Is there any further troubleshooting, or log sharing, I can do to help reach a more permanent solution to this odd issue?
Ok i have had issues with this on and off - I have two x NAS - One Synology and One Netgear - all issues are with Synology
I deactivated AFP and cleared the cache - it seemed for me this helped
I hope it is fixed
