As the title says. Where are those subtitles getting stored? Can we change directories? Can we permanently add subtitles this way? How can I remove subtitles uploaded this way?
Those subtitles will be stored along the other metadata and assets in the Plex data folder.
A subtitle you add manually is set to be the selected subtitle for that movie. Subtitles added manually are stored until you manually delete them (using the Plex UI).

You won’t be able to change the folder (individually)… however considering subtitles are plain text files you should not worry about them significantly impacting your storage. If you want to store them individually with the movie you might want to store them as “local media asset” instead. They should then be recognized when updating / analyzing the library.
