It only seems to happen in certain movies and I haven’t quite pinned down what they have in common. Other videos with the same audio and/or video encoding don’t have the crackling.
If I run Plex Player in Windows Sandbox, the audio is fine there too, so I’m not sure what’s wrong with the “main” part of my system. I’d rather not wipe my OS just for Plex, so if anyone has any ideas I’d love to hear them.
EDIT: If anyone comes across this later, I fixed it by setting the audio output to “auto-select” instead of choosing a specific one.
Absolute dumbest thing but I swapped back and forth several times and the crackling came and went appropriately.
