I’ve searched and found several people asking this question and from the information in those posts I was able to get a folder and file naming scheme for the Doctor Who series.
I just wanted to share what I have so it would be easier for others to see how to name their files so Plex will pickup the correct information.
Also read from a post that it is best to keep the s and e lower case that a capital E may cause problems though I just kept them both lower case. Doctor Who (2005) - s00e09
On the 1963 episodes on the website below they will have about 4 entries per title as I guess a full episode was aired in 4 different pieces. So I picked the first episode number for the episode title which is why you will see in season 12 episode 1 then episode 5 even though they are in order E75, E76 that is how website below has them. Plex gets the TV series information from this site www.thetvdb.com.

In the Specials on the website listed at the top for Doctor Who 2005 some of those specials are on the discs that are part of the Season disks, some are actual discs that were released individually.
I’ve noticed that Plex ignores the text after the season episode dash.

Plex doesn’t pick up “The Doctor Falls” for any meta data that I could see so I just use this for my own file information. So on the older Doctor Who’s I have like “E65” that is the number on the back of the DVD for my own reference.
Using the folder format above Plex will pickup the correct posters and titles for the episodes.
