What Primary Agent is used for the library?
Have you checked, that it’s not an embedded Tag in the mkv file?
Also try and change Show directory from American Dad into American Dad! (2005) {tmdb-1433}
Looks OK to me
Once you have made the suggested changes to the files and folders I would do the Plex Dance. The Plex Dance in my experience tends to alleviate like 90% of errors like this.

And you forgot to tell us what Primary Agent you have selected for your Show Library!
Edit: And I myself generally avoid having any metadata embedded, and remove when I see them
I think I may have found an issue. The titles of the episodes that you have do not line up with the aired order of episodes. 100 A.D. was the first episode of Season 7 and In Country… Club was the first episode of Season 6. I would go through and make sure you have the right episodes matched up to the Aired or DVD order that is shown on TheTVDB.

I went with the IMDB order for all the other seasons and everythings fine with those

IMDB doesn’t really matter as the agent doesn’t use it to match episodes. The episodes are matched from TheTVDB. As far as I know TheTVDB is the only source the Plex agent uses for episode matching.
I took the season 5 folder out of my Plex directory and did library update and cleaned out the trash, then Season 6 showed as it should. Put Season 5 folder back in, library update and now season 4 and 5 are duplicates…
Not so with the new agent 
By default, the Plex TV Series agent uses the episode ordering based on TMDB. However, if you know that your files are named according TVDB, you can change the Episode Ordering preference (under Advanced) when creating or editing your TV library. Examples of the file naming/organization mentioned can be found at the end of the article.
