I am now unsure of what I am seeing in your screenshot.
This… this is strange. Based on the text at the top of the first image, they’re in Library view. But somehow a bunch of episodes appear to be a separate entry in Plex. What’s your folder structure like? Do you have two Usagi Drop folders on your storage device, causing Plex to think that it is two different shows called the same thing?
And more info on your collections. Is there more in this collection than Usagi Drop?
Is it a collection of just a few episodes of the show?
Are there other shows in it?
I just tried a few things on my end. I cannot make a collection that is just a handful of episodes. Also, any TV Show collection has the text “X shows” under it, listing the number of shows in the collection. So I am starting to think this has nothing to do with (what Plex calls) collections?
Is it possible that you added this show twice to a collection?
Once with episodes selected and once with seasons selected?
This would make it technically two collections.
I found that if I simply added a show to a collection, the collection maintains the same structure as whatever’s in view when the items are added, so I added Usagi to the collection in the episodes view, so I can manually sort them into canonical order.
This is how I made a collection that contains only episodes:

I have deleted all other collections:
Usagi Drop is still visible:
(I’m hiding everything that’s unnecessary like my Nas’ name, other shows, etc.)
My HDD is clean, there is only oone copy of the show, it has two seasons, 15 episodes(exactly what’s in the collection)
How are other people making collections with custom sort orders?
Edit: I just confirmed that the only way I can get custom episodes ordering is to add the episodes how I have been
By using a filter for creating the collection, you end up with a ‘smart’ collection.
Smart collections behave a bit differently than regular collections.
Sorting order is one of these differences.

Solved:
Shows will only be hidden from the library if the show is directly added to a collection
Adding all of the episodes of a show to a collection will not hide the show
My workaround is as follows:
This is still janky, and Plex should really be smart enough to realise that when 100% of episodes are in a collection, that the show should be hidden.
Or even having a way to manually suppress / manually order shows directly which would save a lot of this rigmarole.
In the end the only but left is that collections don’t show how many new episodes it contains
For reference:
If you make sure that every episode in every season has an airing date which brings the episodes into a logical ordering, you can save all this hassle with the custom collection.
As soon as you watched the first episode, the one aired after it will be waiting for you in the Continue Watching hub on the home page.
