For about the past few months I’ve been having a weird recurring problem.
My server seems to have high CPU usage despite Direct Playing. Also makes my server extremely unresponsive for everyone else.
This happens for select videos only, so far its for items only in my Movies library, what’s weird is if I refresh the metadata for an item that has a problem, it fixes it.
Recently I thought I had solved this problem by deleting all of my Plex database, and rebuilding it, but the problem has come back again.
Server Version#: Plex Media Server for Windows Version 1.40.0.7998 64-bit
Player Version#: Plex For Windows - Plex-1.87.2.87-87488d5a 64-bit
(Though it happens with Android devices too, and possibly all devices.)

Your “logs” are merely snippets. And they have “verbose” lines in there, which add nothing but wasted space. Disable “verbose” logging, except when explicitly requested.
Are you downloading/torrenting/ripping files directly into a folder which is being watched by Plex? Don’t do that. Always use a staging folder outside of Plex’s reach. Only if the file has been complete and had its correct file name and folder organization applied to it, move it to the final location where it can be discovered and indexed by Plex.
The mention a download by Plex for Windows. Is it possible that you still have a Download job in there which gets triggered over and over?
Open the “Downloads” library from the side bar and check that there is nothing in there.

No, files get hardlinked to Plex’s library after completing.

No downloads, I don’t use that feature, but i double-checked anyways.
