i have used the webtools to export a list of all movies to compare, and they are all listed.
i checked and rechecked folder permissions and everything seems good.
Assuming you have already checked for duplicates and unmatched items using the advanced filters I’d then check and see if you have Hide Items which are in collections.

The count at the top of the page does not show the number of movies in your library – it shows the number of tiles displayed. Collections is one explanation for how this number can be different. If 5 movies are in a collection, and the library is set to hide items in collections, then those 5 movies would be represented by 1 tile, and the number at the top would be reduced by 4.
If you sort the library by Date, rather than Title, does the number change?
Subfolders will also throw off the count, if not done properly. A long time ago, I started out with all my movies in separate folders within a “Movies” folder. Since then, in order to speed things up and get more organized, I have created subfolders for individual letters (#, A, B, etc.). This project is not finished, mostly due to laziness on my part, but the movies in those subfolders don’t add to the count. This is because the library itself still only points to “Movies” (yes, i know ).
Thinking out loud more than anything else but I’d suggest trying to find one example which is missing. It could help identify what’s happening. Would you be willing to share your plex server logs?
One thing that comes to mind is movies which were picked up as movies in the past but are now not. Salem’s Lot for example. Movie scanner will ignore anything that’s not a movie.
I’ve had this problem before…it all came down to errors on my part with the file naming conventions or not recalling if I had the movie in my collection so I add it again.
I don’t have as many movies as you…but ultimately I went through each title and added the IMDB number to each movie. It was a pain in the butt, but doing this convention immediately shows if I have an issue with a movie not getting picked up by the scanner, or the wrong movie.
I did this to all my TV show content as well…again big pain in the ass, especially with large collections, but it is so much better now.
Not sure this is the cause of the problem, but I see in your logs that at least some of your movies have the IMDB tt number in parentheses in the filenames. That’s a good thing to do, but in order for Plex to recognize it, it should include the source, and be enclosed in curly braces {imdb-ttxxxxxx} rather than parentheses. You might check and see if the movies that are missing have the above issue.
The imdb id should be like this {imdb-tt8106534}. Is that causing a problem, maybe, maybe not.
I can see the scanner scan various libraries, documentaries, french movies etc… It all looks normal enough. Trouble is the logs don’t show what is being skipped which I suspect what might be happening (shows in your movie libraries).
I’ll take another look later on as I need to step away from my PC for a while.
Took another look today, I cannot see anything obvious in your logs bar the naming of your media which myself and @beckfield commented on above.
You could try using https://www.tinymediamanager.org to see if you can automate the naming your media, they have a pretty good renaming support which should be able to pull the correct format and ids from imdb which will help things in the long run with plex.
