I have all of my music stored in a folder structure such as:
Music > Music by artist > Dashboard Confessional > Alter The Ending > Track 01
The top level folder is a shared directory and is mounted to Linux, where Plex is running on Ubuntu Server 16.04.
I have only been using Plex for video media, but have recently moved all of my music over to it too.
After adding the library and letting it scan all night long, I have discovered that some artists show the same album multiple times, but each album contains different songs. So, track 1 and 2 will be shown as part of a certain album, and then next to that album is the same one but with tracks 3 through 12.
I have taken the original mp3 files and have dropped them in an id3 tag editing software and have made sure that all of the tracks contain the same artist, album, genre, year, etc. All spellings are the same. They are in the same file path.
I just don’t see why plex is saying that a few tracks are part of the same album, but the album shows up twice with some tracks under one and some under another.
Any help or suggestions that can be offered on how to maybe fix this?

Plex probably isn’t giving priority to your embedded tags. Make sure you’ve taken all the steps to do this.

If you did this only after you added the files into Plex, the damage is already done.
You need to convince Plex to take the changes in the id3 tags into account.
Perform the Plex Dance with all affected albums. (with music, step 4 can be omitted)

I think I have figured it out now.
I had all of my music in total disarray, once upon a time, and had added it into Plex.
I spent the past 2 weeks properly editing ID3 tags, removing duplicates, and properly organizing my music… and then once that was done, I re-mounted the network share containing all of the music files and then told it to scan.
Looks like what I have are remnants of the old file data mixed in with the new data.
I am going to have to do the “Plex Dance” and just redo my whole music library within Plex.
I have changed the settings as was suggested by beckfield, and will hope for the best once my library rebuilds. 
Sounds good. I had problems similar to yours. They were eliminated once all this was done.
