Plex is deleting Library files on scan

When adding new files to the library and then updating, Plex finds the file and deletes the entire folder. The folder and files are still on the computer. I downloaded a file a few days ago and then the TV season disappeared from the Plex library. I have just downloaded 6 more files from 4 different shows, I scanned to update the library and poof the seasons have been deleted with all content from Library only. Any ideas
