For some reason Plex removed season 02 from breaking bad, nothing has changed and all the episodes are exactly the same as the others.
I tried moving it to a different library and still the same, I deleted my whole library of Cancelled TV and then re-added the library after deleting trash and still no season 02.
Any help?

Please show how you have the files named & organized - directory listing, screenshot, etc.
Include the full path to the files and which directory/folder is added to the TV show library.
Plex can be picky with TV show naming and structure. You need to follow the documentation as closely as possible.
Also…
Set your server for debug level logs (Settings → Server_Name → General)
Reboot your server (or stop/restart Plex).
Wait 2 minutes for Plex to fully start.
Manually scan the library containing the show.
Retrieve the server log files (Settings → Troubleshooting) and attach the entire ZIP file to the thread. Drag the file into the message window or use the upload button. It will insert at the cursor location.
Good taste? But then Plex might have removed the entire series and most other TV shows.

The usual cause of problems like this is bad naming. and remember if you do not perfectly follow Plex’s naming direction that there is no guarantee that it will work at all and just because it worked in the past is no guarantee that it will work in the future.

I tried scanning the dir with all files in single order in one folder and then back in their folders and same outcome.

Don’t use “ep”, just use “e”.
Edit: Also, Season 01, not Breaking Bad (2008) Season 1.
FYI, you might be able to rename, etc without moving the files out of the library. Give it a try. If it doesn’t work, you can then Plex Dance the entire show.
Rename your files to align with the Plex recommended naming structure, then Plex Dance the entire series.
The Plex Dance is important, as it removes bad matching information from the Plex database.
You can perform the operation in steps if you wish.

Move the entire show out of the library, where it cannot be seen by the Plex scanners.

Perform Plex Dance steps 2, 3, & 4. This clears the info from the Plex database.

Rename & reorganize just Season 1 to align with the Plex docs.

Return just season 1 to the TV show library.

Let Plex scan it, pull metadata, etc.

Make sure everything works OK, then proceed with season 2, etc.
/TV <-- Folder added to TV Show library, name unimportant
/Breaking Bad (2008) <-- Show_Name (year)
/Season 01 <-- Every season in individual folder, "Season" in English, Two digits for number
/Breaking Bad - s01e01 - Pilot.mkv <-- sXXeYY mandatory
