On Windows 7 the tray icon is essentially invisible. It is white on a white background. It only appears if you mouse over it and it gets highlighted.
Also I can’t figure out how to add tracks to the queue. It always starts playing them immediately.
I’ve had the same issue - tray icon not visible or vanishing.
I started the Plexamp setup again, then, when the icon was visible in the tray I went to settings of the tray and chose “Always visible” for Plexamp.
So far this is working for me.
Since my systems language is not english I got the naming wrong. In this post you’ll find further info.

There’s no way to queue at the moment.
