Quick question I hope. I just bought a new mac media server and installed Plex Media Server on it (latest version from the website). I have 2 external hard drives, both with TV shows. I added them both but now when I use the media player on my apple tv, I see two different TV sections. What did I do wrong? Or asked another way, how should I have added my two external hard drives?

you can add multiple directories under either library so just take the first one and add the directory to it and delete the second library.
Plex allows you to have as many libraries of each media kind as you like/need. Some users e.g. use different libraries for kids/adult content or to distinguish different content types (e.g. different movie libraries for movies, short films).
If you want all your content to be grouped in a single library, click Edit on that library, go to the Add Folders tab add all the source folders from your various drives. Make sure not to add the individual tv show folders but the folder containing those show folders.
