PlexConnect has 2 options to show subtitles:
aTV enconding-That's Apple desicion, if Apple subtitle engine let's you choose to show subtitles in yellow you can set PlexConnect to show subtitles with aTV engine and to set it to yellow (You can check if it's available now in the subtitle settings of the aTV, if not send feedback to Apple).
PMS-PMS doesn't have an option to set colour for your subtitle, you can ask for this feature in PMS forum ..
So that's really isn't something Baa can do to change .. :)
Actually there are 3 options.
The two mentioned, iOS and PMS. I can't do anything about those two...
And then the PlexConnect renderer - the one for external SRT files.
See application.js, function updateSubtitle(), about lines 615:
color: {red: 1, blue: 1, green: 1, alpha: 1.0}
Change those colors to your liking...

The line as shown above. The line number might be off by 2 or 5... did a couple of changes to the latest commit, still developing.
Settings needs to be "auto" - otherwise you won't get the PlexConnect renderer.

Yes, I know about this one. From my point of view it's some weird behaviour of the PMS transcoder, not matching the exact point in time requested from aTV.
Evidence: If you "jump" (ie press down, then left/right to a jumpmark), the scene shown might fluctuate about 2 or 3 seconds. Also, if you replay video "natively" (m4v) I haven't seen that issue... only with transcoding.
