Yes, but keep in mind that with that previous setting enabled, PMS will start scanning right away and that is where I think the issues are coming from.
For missing files i have to keep renaming them until they show up - that is why COPY appears in one filename.
Again, I’m guessing this is due to the scanning being done when a change is seen. It sees the copy as soon as it’s written so it ends up using that before you get a change to rename it.
uploading to onedrive does not cause any file to be locked or inaccessable.
Are you sure on that? It would be bad and confusing to OneDrive if the file changed while it was being uploaded. I’m guessing there is a lock.

You mentioned S2 already existed so something cause them to go missing from the database and PMS is now adding them back in. These files were accessible at the time so it looks like thet got organized with the correct name.
Plex creates a hint to files based on the filename. I’ll have to double check, but this might be the hint, without the dashes. It should then indicate no match found (since it’s not trying to match) and then end up using the filename. There may be a bug that if the file is inaccessible, it ends up keeping this hint. This is the only thing I can think of on where this naming is coming from.
Now with the option turned off to do the automatic scans. Things should be better but it will be hard to test since you can’t do any testing since OneDrive may still be holding the files. The only thing would be to turn off OneDrive temporarily and do a refresh metadata for the library.
If that doesn’t work, might need a full Plex Dance for the affected files.
