So I have a file structure:
- Archer
– Season 7
— Archer.2009.S07E02.HDTV.x264-KILLERS.mkv
etc
Yet Plex is adamant that everything in /Archer is actually Doctor Who, which I’ve never downloaded.
I’ve tried looking around the more options sections of each level (Library -> Show -> Season -> Episode) but can’t find any way to manually adjust the meta-data.
Is there a way to fix, or manually set what certain folders contain?
Well it “could” be a number of things but to start with your naming is wrong. The correct naming is:
Archer (2009) - S07E02.mkv
You can also have optional data after the season/episode like:
Archer (2009) - S07E02 - Optional data can go here.mkv

That’s not actually true, because my Archer files are not named as you claim they should be, and both Plex and Emby picked up the show correctly… all 7 seasons plus specials.
The OP just needs to make a single change to the parent folder, change it from ‘Archer’ to ‘Archer (2009)’ and then allow Plex to do it’s stuff… if that doesn’t fix it, then go into the show and click on the 3 dots and select ‘fix incorrect match’ select the correct one from the list that comes up and you’re good to go.
There is absolutely no need at all to change all of the file names for each file… just make sure the parent folder is correctly named.

It is so easy to correctly name the files why not? Just use FileBot and you will be done in seconds. Also while poor naming may work for a while and maybe even forever it is also possible that they will suddenly stop working.
You can name your files any way you want but, if you want to use Plex, it is best to follow Plex’s naming guidelines.
It is your media and your setup but Plex is very picky. It is best practice for using Plex to just not fight the great Plexosaurus,
In more than a decade of dealing with correct naming conventions and filenames… I think you fail to grasp the facts.
What metadata scrapers are looking for is the parent folder name the season and episode ID… you can name your file however you want… so long as you include the season and episode number in an acceptable format… I could name the file Nonsense.2017.S07E01 whilst it is placed in the Archer/Season 7 folder… and it would still grab the correct metadata.
other naming conventions you can use would be 1x01 and for specials S00E01 and so forth. Plex follows these same naming conventions because if it didn’t… it’s metadata scrapers wouldn’t work.
How do I know this… because Plex grabbed all of my metadata correctly because all of my files have the correct season/episode structure in them… the rest of the file name isn’t required… Just like Emby has been doing for the last 9yrs.
I mean it’s not like I used to help collate and edit these things on themoviedb or thetvdb until a few years ago… Oh wait… I did.

I’ve tried that amongst my other “rename each season’s episodes with a different naming convention to see if Plex picks it up” but to no avail still!
This is all the three dots give me, on any level (Show → Season → Episode), no options for fixing:

Hm, it shows up only if the files are just flat in the root directory, and not inside any Show -> Season folders (Even "Archer (2009) -> Archer (2009) S06).
Is there something crazy wrong with the folder structure I’m using that just causes Plex to bork out?
