After accidently deleting a file and restoring it now the server doesn’t see it anymore
Did you delete that file from within Plex?
Have you tried performing a Plex Dance to restore the file inside Plex?
Yes I did delete from with in plex then went into windows waste basket and did a restore and it put file back in file system but plex still thinks it is gone. This is an episode from season folder of game of thrones
Have you rescanned your library since re-adding the file?
If you have and that didn’t bring back the file immediately, try out these steps (aka Plex Dance):

Explorer→ move the file outside the scope of Plex -
Plex→ scan the library for file updates -
Plex→ empty trash, clean bundles -
Explorer→ return the file to its original place -
Plex→ scan the library for file updates
Where is clean bundles
Do you think it has something to do with having a collection called Game of Thrones?
The Dance thing doesn’t seem to be helping
Settings > [Server Name] > Troubleshooting > Clean Bundles
Think I know whats wrong but don’t know how to fix it. I had rename all my Game of Thrones folders to Season1 Season2 etc now even though they are still in the library path Plex isn’t finding them. the ones I thought it was seeing it really wasn’t when I went into Get Info it was show the wrong path for all of them so I did the delete files thing but can’t get any to come back
Plex Dance instructions are the way to go once you messed things up 
While the items are still in your library you could have saved your manual edits or viewing history
So I have everything back but if I want to do something like change all the file name in windows explorer what should I do, like some of the titles are Got instead of game of thrones so the get sorted in the wrong order
Usually Plex will recognize the files based on their size/fingerprint and know the „new files“ (based on their names) are already linked to items in your library. Therefore Plex will simply update the old file reference.
If you want to be super-cautious, e.g. because you did some other changes to your files, disabling Settings > [Server Name] > Library > Automatically empty trash after every scan before rescanning your library should do the trick. This will cause Plex to link the file as a duplicate to that existing item… once you verify all things are in place you can manually empty the trash. That way the original metadata record will be linked to the new file record.
There’s no need to manually delete records from Plex to make this happen.
