Since we completely reinstalled Plex, our server only finds half of our TV shows. (both the old and new series scanner find the same amount) The old server, which was already six years old and migrated continuously, found everything. We use Jellyfin as second server, this server finds all our shows without problems.
A strange example is the series “Manifest” in season 2 plex recently finds only 3 episodes, although all episodes are named after the same pattern.
We created a second library on a new Rocky 8 linux VM with the same data mount (NFS) for testing purposes. Performed the basic setup and created the serien library, There it finds 294 TV shows, our main plex server finds just 289 TV shows out of 443 TV shows at the moment.
The two servers do not even find the same shows. To me this looks like sporadic errors of the plex tvscanner. Our library is very large and consists of about 30 TB of series data. Maybe the scanner is running into some kind of limit? I have attached some screenshots below.
Would it be possible to see a screen capture from the root of your TV Library all the way down to showing Manifest Season 03 episodes?

But there are shows that even completly not pop up.. as mentioned before we have at least 443 TV shows and only 289 shows are found on our production plex environment.
I am a new Plex user, and I have a similar issue since yesterday after upgrading Plex Server version to 1.25.3.5409-7000.
I upgraded my libraries (switching to Plex Movies and Plex TV Series agents), and then 1 TV show (out of 23) disappeared from Plex.
This issue doesn’t seem to affect my Movies or Music libraries.
Having a very small TV Show library (23), this issue doesn’t seem to be limitation related.
A strange fact about how my TV show totally disappeared : After upgrading my TV show library, this TV Show was still there, but with only 1 episode (out of 12). When I checked my disk folder, I noticed that all files where .mp4 files except one. So I renamed all files to .avi extension, rescanned the library, and the TV Show totally disappeared. No way back, even after renaming files to mp4 again or switching back to older TVDB agent.
In plex client, when I change the display to “Folders”, Plex says my missing TV show folder is empty.
I tried to re-apply disk permission (read permission for PlexMediaServer), nothing changed.
Make that “Top of the Lake-S01E01.avi” – keeping the episode title at the end of the file name shouldn’t be a problem. In the long run you will benefit from placing the files in season folders too, e.g.

ok apparently there must be something wrong with the new plex-server package. i have now tested a bit and maybe a there might be a hint for the developers.
the two series: 12 monkies / dead mice don’t lie, are not found by plex at all.
what i have done so far:
FileBot 4.9.4 downloaded and license purchased / activated
created preset for plex and reorganized the two series according to the following screenshots:
In the library “2. Serien” I have also added this path / again searched / unfortunately these are still not found.
However, the scanner had scanned them briefly, but indexed nothing in the existing library. I also did emty trash / DB optimization - brings no improvement.
@deepwather : can you share your server logs from that recent test library? @arrown: not sure this is related to your issue. General troubleshooting questions: is your server installed on that Windows machine or on a different device. Might be worth putting that post/question into a separate thread.

I already did the “renaming / fine tuning” with the programm FileBot v4.9.4 - I did it as well with manifest - but it’s not discovered by the main plex server. → It’s only descovered if i create a new TV series library with only this serie inside. → same library settings & path on both librarys.
For multi-episode files, make sure to include the proper pattern in the episode file name → sXXeYY-eZZ (I found a few occurrences where you missed the - between the first/last episode numbers in those files)
Preferably make sure the <show name> part of the episode names matches the base name of the show-level folder – e.g. if the show is named The Office (US), name the episodes The Office (US) - sXXeYY - optional information.ext (where XX is a placeholder for the season number, YY for the episode number and .ext for the file extension)
The file names are close enough that Plex COULD under certain circumstances digest them. I suppose it’s the entirety of the different deviations that could throw Plex off. Therefore I suggest you fix your file names / folder structure before testing this again.
As per @dbirch’s suggestion… after so many changes it will be best if you can do a full Plex Dance before rescanning the library files (or test things with a new library).

Heartland > Staffel 4 > g-heartland.s04e01-xvid.avi → should be Heartland > Season 04 > Heartland - s04e01.avi
Heartland > Staffel 5 > crisp-heartland-s05e01.avi → should be Heartland > Season 05 > Heartland - s05e01.avi
Akte X > _Akte X - Staffel 10 - HD → should be Akte X > Season 10
Those types of names are all over the place.
In case you had already started cleaning them (given your screenshots don’t show any of those examples)… doing a Plex Dance should help Plex picking those changes up.
If the given examples above are the result of your attempts to rename your files with Filebot, you need to review the naming schema applied in Filebot!
