Did you place any of your media in the PlexMediaServer shared folder? If so, move it to a different location. That folder is reserved for use by the Plex Media Server application. If you put your media in the PlexMediaServer folder, Plex will not work correctly.
Also, make sure your files are named and organized according to Plex requirements. If they are not, Plex may have trouble recognizing them.

After any renaming/reorganizing, perform the Plex Dance with the applicable files. This removes any bad matching information from the Plex Media Server database.
Report back if Plex is still not recognizing your files.
Please include a set of server log files with any problem report.
To obtain the log files, go to Settings → Troubleshooting → Download Logs. This will download a ZIP file to your computer. Attach the entire ZIP file to this thread. You can drag the file into the message window. It will insert at the cursor location.
